- Replace hardcoded paths with variables: STACKS_DIR, PROJECTS_DIR, MEDIA_DIR, DOWNLOAD_DIR
- Update .env.example with new variable definitions
- Remove unused .template files
- Enable configurable directory paths for stacks, media, and downloads
